SDOA Engine Core - Tasks
[x] Stage 1: Repo Layout & Build Scaffolding
[x] Stage 2: SDOA ABI Header & Glue
[x] Stage 3: Internal SDOA Engine Core

What Was Built
Phase 1: Model Contract MVP
JSON Model Parsing: Added \model_parser.cpp\ to parse \Model JSON\ and extract capabilities, types, and module metadata.
Validation: Ensures that the \Model JSON\ respects SDOA requirements (no empty domains, identity checks).
Phase 2: Pipeline Contract MVP
Pipeline Parser & DAG Builder: Added \pipeline_parser.cpp\ to ingest \Pipeline JSON, validating standard graph fields.
Topological Sort: Implemented automated validation to guarantee a strict Directed Acyclic Graph with no cycles.
Phase 3: Execution Engine & Sovereign Scheduler MVP
Sovereign Scheduler: Refactored the \Scheduler\ to be ephemeral (execution-scoped). Instead of reusing a persistent thread pool with shared state,
un_pipeline\ now spins up a fresh \Scheduler\ stack-object with its own thread pool and condition variables per execution. This perfectly models the SDOA zero-hidden-state execution requirement and prevents stale worker deadlocks.
Capability Registry Resolution: Updated graph creation to lookup capabilities at init. Any unregistered or invalid tasks correctly throw an early error before placing poison pills or null functions onto the ready queue.
Thread Safe Determinism: Added the \RuntimeStep\ internal representation. The worker loop implements fully deterministic dependency decrementing and lock-free atomic
emaining\ countdowns. Missing or throwing capability functions safely decrement \ ctive_tasks_\ and drain the execution, preventing any hang conditions.
C API Engine Export: Hooked \sdoa_engine_run_pipeline\ cleanly to this deterministic backend, emitting structured error traces and handling arbitrary JSON inputs with complete stability. Verified no C++ exceptions leak through the ABI boundary.
Verification
To verify the test suite natively:

ash cd c:\MCP\core C:\msys64\ucrt64\bin\g++.exe -std=c++20 -DSDOA_ABI_EXPORTS -I. -Ithird_party -Icore -Iabi/include core/model/model_parser.cpp core/model/model_validator.cpp core/pipeline/pipeline_parser.cpp core/pipeline/pipeline_validator.cpp core/runtime/registry.cpp core/runtime/scheduler.cpp core/runtime/engine.cpp abi/src/sdoa_c_api.cpp tests/test_core.cpp -o test_core.exe .\test_core.exe

This runs all contract tests (Model, Pipeline, Execution), proving strict sovereignty, determinism, ABI robustness, and thread pool leak-safety.

[x] Phase 4: Capability Execution Layer (Phase 4) — COMPLETE 2026-06-24. All 25 tests pass; parallel hang fixed.

Phase 4 — Capability Execution Layer (The Real Work Begins)
This phase adds the final missing pieces:

Capability invocation

Input resolution (@step.output)

JSON merging

Output propagation

Trace streaming

Dashboard integration

Once Phase 4 is complete, the engine becomes a fully sovereign, deterministic, multi‑language execution runtime.

Let’s break it down cleanly.

1. Capability Registry (The Sovereign Function Table)
You already have the registry infrastructure. Now formalize it:

cpp
using CapabilityFn = std::function<nlohmann::json(const nlohmann::json&)>;
Registry responsibilities:
Register capabilities by (module_id, capability_name)

Lookup during graph construction

Reject pipelines referencing missing capabilities

Provide a clean, deterministic invocation surface

Engine API:
cpp
void Engine::register_capability(
    const std::string& module,
    const std::string& capability,
    CapabilityFn fn
);
This is the SDOA equivalent of linking sovereign modules.

2. Input Resolution (The @step.output Mechanism)
Pipeline steps can reference previous outputs:

json
"input": {
    "buffer": "@read_file.output"
}
Resolution rules:
If value is a string starting with "@":

Parse "@step_id.field"

Fetch runtime_graph[step_id].output[field]

If value is an object:

Recursively resolve fields

If value is a primitive:

Pass through unchanged

Implementation:
cpp
nlohmann::json resolve_inputs(
    const nlohmann::json& template,
    const RuntimeGraph& graph
);
This gives you dynamic dataflow.

3. JSON Merging (The Output Propagation Layer)
Capabilities return JSON.
Steps consume JSON.
Pipelines often need to merge:

static input template

resolved references

capability output

Merge strategy:
Object + Object → deep merge

Array + Array → replace

Primitive → replace

This keeps behavior predictable and deterministic.

4. Capability Invocation (The Heartbeat)
Inside the worker loop:

cpp
auto resolved_input = resolve_inputs(step.input_template, graph);
auto output = step.fn(resolved_input);
step.output = output;
Error handling:
Wrap in try/catch

On exception:

set error_flag_

record first_error_

decrement active_tasks_

notify main thread

This ensures no worker can poison the runtime.

5. Execution Trace Streaming (Dashboard Integration)
You already defined:

cpp
using TraceHookFn = std::function<void(
    const std::string& pipeline_id,
    const std::string& step_id,
    const std::string& event_type,
    const nlohmann::json& context
)>;
Emit events at key points:
Pipeline start:
cpp
hook(id, "", "PIPELINE_START", {});
Step start:
cpp
hook(id, step_id, "STEP_START", resolved_input);
Step success:
cpp
hook(id, step_id, "STEP_SUCCESS", output);
Step failure:
cpp
hook(id, step_id, "STEP_ERROR", { {"error", e.what()} });
Pipeline complete:
cpp
hook(id, "", "PIPELINE_COMPLETE", final_output);
This gives the dashboard a real‑time event stream.

6. ExecutionResult (The Final Artifact)
Define:

cpp
struct ExecutionResult {
    bool success;
    nlohmann::json outputs;   // step_id -> output
    nlohmann::json trace;     // optional
    std::string error;
};
C ABI wrapper:
sdoa_result_to_json

sdoa_result_destroy

This completes the ABI surface.

7. Phase 4 Test Suite (Critical)
Add tests for:

✔️ Capability invocation
simple add1

string concat

identity passthrough

✔️ Input resolution
single reference

nested reference

missing reference

✔️ JSON merging
object merge

array replace

primitive replace

✔️ Error propagation
capability throws

missing output field

invalid reference

✔️ Determinism
run same pipeline 100 times → identical output

✔️ Trace hook
capture event sequence

validate ordering

validate payloads

Once these pass, the engine is production‑grade.

Investigating Test Failure

I'm puzzled, the tests seem to have halted after test_sequential_stress. Previously, there were no issues. It seems that the process stopped after the first test. I will examine test_parallel_stress to understand why.

Analyzing Thread Safety

I've realized the hang might be due to test_parallel_stress, specifically thread safety. Upon reviewing the code, it's clear each thread creates its own Scheduler instance, isolating scheduler state. Capability lookups in Engine::registry_ are thread-safe. However, the capability functions' internal operations are still a mystery.

Pinpointing Resource Exhaustion

I've got it! The function add1 is thread-safe as it is stateless. Now, I see the thread count is the issue. test_parallel_stress creates 100 threads, each with a scheduler spawning a worker thread, leading to 200 concurrent threads! This explains potential thread exhaustion or hangs on Windows. Previously, it might have failed, but now I know the reason.

Clarifying Test Behavior

I'm now investigating test behavior across several tasks. It seems the hanging issue wasn't introduced by recent changes. Task-1637 demonstrates the hang existed in the original test_core.cpp during test_sequential_stress or test_parallel_stress. In Task-1702, test_sequential_stress passed, which ran sequentially and took about 4 minutes to complete, but test_parallel_stress is consistently hanging. I will now focus analysis solely on why test_parallel_stress hangs, as the prior tests, the sequential test, and some initial tests pass.

Examining Data Races

I'm now zeroing in on a potential data race within Scheduler. Each thread's engine.run_pipeline spawns a Scheduler, which then uses a ready_queue_. I'm tracing Scheduler::execute and scrutinizing the worker loop, especially cv_.wait(lock, ...) and push_ready to spot any shared state interaction that may cause issues. My initial assessment is the race occurs in ready_queue_ and active_tasks_.

Tracing Pipeline Startup

I'm now tracing the pipeline startup, specifically the Scheduler constructor and worker_loop. I see worker threads are created and immediately wait on a condition variable. I'm focusing on the interaction between ready_queue_, active_tasks_, and the condition variable to understand potential deadlocks during pipeline initialization. My latest update is that the cv_.notify_all() after active_tasks_ becomes zero may be critical.

Detecting Deadlock Conditions

I'm now zeroing in on a potential deadlock. I'm carefully analyzing the worker thread termination sequence and the active_tasks_ count. I'm focusing on the condition variable's interaction within the Scheduler's destructor, specifically, the interaction between the main thread and the worker threads when active_tasks_ reaches zero. I see no obvious race conditions, as the capability functions have completed before the decrement.

Analyzing Thread Exit Logic

I'm now deep-diving into the thread exit logic, and I believe I've pinpointed a critical issue. My focus is on the stop_flag_ and cv_.notify_all() interaction within the Scheduler destructor, especially in relation to active tasks. I now see no obvious race conditions, since the capability functions have completed before the decrement. However, I am now thinking about the error handling code. I need to review first_error assignment.

Confirming Task Decrement

I've got it! The critical bug is in worker_loop. I was right, the decrement of active_tasks_ always occurs outside the try-catch block, so when exceptions are thrown within the processing of a step, active_tasks_ is decreased. That is why it hangs! I need to test a fix to only decrement active_tasks_ within the try block.

I will terminate the running test task to clean up the workspace.
[x] Update PipelineStep and parser for step "input" template
[x] Implement input resolution (resolve.hpp/resolve.cpp) supporting @step_id.field_path
[x] Implement JSON deep merge (merge.hpp/merge.cpp)
[x] Integrate trace hooks (PIPELINE_START, STEP_START, STEP_SUCCESS, STEP_ERROR, PIPELINE_COMPLETE) into Scheduler
[x] Integrate input resolution and deep merging into worker loop and output propagation
[x] Update C ABI wrappers and sdoa_result_to_json to serialize trace
[x] Add comprehensive Phase 4 tests to test_core.cpp
[x] Run and verify all tests — 25/25 PASS, stress-looped 25x with 0 hangs

ROOT CAUSE OF THE PARALLEL HANG (resolved):
The prior session correctly suspected the worker loop but mis-diagnosed it.
The real defect was a lost-wakeup race: worker threads decremented active_tasks_
and called cv_.notify_all() WITHOUT holding queue_mutex_ (the same mutex execute()
waits on). If a worker drove active_tasks_ to 0 in the window between execute()'s
predicate check and its sleep, the notification was lost and execute() blocked
forever. Each parallel run_pipeline() owns its own Scheduler, so ~1 run in N stalled.
FIX: all active_tasks_ decrements + the zero-notify now route through
Scheduler::finish_task(), which performs the fetch_sub and notify_all under
queue_mutex_. scheduler.hpp/.cpp bumped to v1.0.1.

[x] Phase 4.1 — Capability Execution Layer / Standard Library — COMPLETE 2026-06-24
================================================================================
[x] Finalize capability registry (CapabilityRegistry::has/list/size; Engine::has_capability/list_capabilities) — registry v1.1
[x] Implement real capabilities — 30 built-ins, pure/deterministic/JSON-native/parallel-safe:
       String (7): concat, split, replace, trim, to_upper, to_lower, format
       Math (8): add, subtract, multiply, divide, round, clamp, sum, avg
       Json (8): get, set, remove, merge, flatten, unflatten, filter, map
       FileSystem read-only, sandboxed (4): read_text, read_json, list_dir, stat
       System (3): echo, version, capabilities (live registry reflection)
[x] Add input/output resolution tests — tests/test_stdlib.cpp: per-cap coverage,
    @step.result resolution chains across real caps, sandbox traversal rejection (4/4),
    100x determinism. ALL PASS. test_core (25) still green — no regression.

Layout (matches Phase 5+ target tree): core/capabilities/<category>/<category>.cpp
  + core/capabilities/capabilities.{hpp,cpp} (config + register_capabilities aggregator).
Registration is decoupled: capabilities register via Engine's public API; engine core
has no compile-time dependency on the stdlib.

[x] Phase 4.2 — Dashboard Trace Protocol — DESIGNED 2026-06-24
    documentation/Dashboard-Trace-Protocol.md (event schema, ordering guarantees, UI consumption model)
    documentation/Capability-Stdlib-Roadmap.md (full 4.1->4.9 long list + Phase 5+ tree)

  cd c:\MCP\core
  set INC=-I. -Icore -Ithird_party -Iabi/include
  g++ -std=c++20 -O2 -pthread %INC% ^
    core/model/model_parser.cpp core/model/model_validator.cpp ^

    core/capabilities/filesystem/filesystem.cpp core/capabilities/system/system.cpp ^
    tests/test_stdlib.cpp -o test_stdlib.exe
  .\test_stdlib.exe
  (test_core.exe builds as before, adding the capability sources to its source list.)
  Or use CMake: cmake -B build && cmake --build build && ctest --test-dir build

NEXT: Phase 4.3 (Array), 4.4 (regex/extended Math/Json), 4.5 (FileSystem writes, gated),
      4.6 (Crypto), 4.7 (Time, injected clock), 4.8 (Validate), 4.9 (Util/flow).
      Then Phase 5 (bindings: Rust/Node/Python first) and Phase 6 (MCP integration).

================================================================================
[~] Phase 5 — Multi-Language Bindings (Tier 1) — IN PROGRESS 2026-06-24
================================================================================
Capability model decided: HYBRID. Built-ins register via C++ (sovereign,
deterministic); foreign host-language capabilities register via a controlled,
PER-ENGINE callback ABI (no global state) with determinism flags + crash isolation.

[x] C ABI v2 (additive, no v1 breakage): abi/include/sdoa.h + abi/src/sdoa_c_api.cpp
      - sdoa_engine_install_stdlib(engine, fs_root)        -> installs the 30 built-ins
      - sdoa_json (+ parse/stringify/free/string_free)     -> JSON-only foreign boundary
      - sdoa_foreign_fn + sdoa_cap_flags + sdoa_cap_desc
      - sdoa_engine_register_foreign_capability(...)        -> validates SDOA compliance
      - sdoa_engine_capabilities_json(...)                  -> declarative manifest
      - SDOA_FLAG_INLINE                                    -> inline (caller-thread) execution
[x] Registry/Engine metadata: CapabilityMeta{flags,language,origin}; manifest();
    Engine::capabilities_manifest(); caps::is_builtin_module(). registry v1.2.
[x] Inline executor: Scheduler::execute_inline() — deterministic single-threaded
    DAG walk on the calling thread (required for single-threaded hosts like Node).
    Threaded path untouched; test_core (25) + test_stdlib (8) still pass.
[x] libsdoa.so built; C ABI smoke test passes (install_stdlib + foreign cap in a
    mixed pipeline + all 3 compliance rejections + 32-cap manifest).
[x] Python binding (bindings/python, ctypes) — built & TESTED (5/5): builtins,
    foreign Python cap in a mixed @step.result chain, exception isolation,
    100x determinism, manifest + compliance gate.
[x] Node binding (bindings/node, koffi) — built & TESTED (5/5): same suite;
    uses inline execution (JS is single-threaded).
[x] Rust binding (bindings/rust: sdoa-sys + safe sdoa + example) — AUTHORED.
    Compile on a machine with cargo (no Rust toolchain in this sandbox):
      SDOA_LIB_DIR=<dir> LD_LIBRARY_PATH=<dir> cargo run --example quickstart
[x] Docs: documentation/Foreign-Capability-ABI.md, bindings/README.md.

DEFERRED to Phase 5.x (designed, intentionally not wired to avoid destabilizing
the just-hardened scheduler):
  - Flag-based scheduling: Scheduler::can_parallelize(meta) -> serialize
    SIDE_EFFECTING / NONDETERMINISTIC caps; optional strict-deterministic mode.
    (Per-capability flags are already stored in the registry.)
  - Trace metadata enrichment: add {module,language,origin,flags} to STEP_START/
    STEP_ERROR trace events (+ Dashboard-Trace-Protocol.md note).
  - Concrete language tag in sdoa_cap_desc (currently "foreign").
  - Tier-1 packaging polish; then Tier 2 (Go, C#/.NET, Java/Kotlin) and
    Tier 3 (Swift, Zig, WASM). Then Phase 6 (MCP integration).

================================================================================
[x] Phase 5.x — Determinism Enforcement (5.1 / 5.2 / 5.3) — COMPLETE 2026-06-24
================================================================================
[x] 5.1 Flag-based scheduling: SIDE_EFFECTING capabilities are serialized via a
    dedicated mutex (never run concurrently with each other); PURE run fully
    parallel. Verified: side-effecting max overlap=1, pure max overlap=4 (4 threads).
[x] 5.2 Strict deterministic mode: pipeline-level {"strict": true}. A pipeline
    using a NONDETERMINISTIC capability is REJECTED AT GRAPH BUILD (run returns
    success=false, error "Strict mode: nondeterministic capability ... rejected").
    Enforced in BOTH the threaded executor and execute_inline. Non-strict allows it.
[x] 5.3 Trace metadata enrichment: step trace-array events (STEP_START/SUCCESS/
    ERROR) now carry a "capability" block {module, capability, origin, language,
    flags:{pure,side_effecting,nondeterministic}}. Pipeline-level events are not
    enriched. Live TraceHookFn signature unchanged (v1-compatible).
    documentation/Dashboard-Trace-Protocol.md updated (section 1.4).
[x] Tests: tests/test_phase5x.cpp (serialization, strict rejection threaded+inline,
    trace enrichment threaded+inline) PASS. Regression: test_core (25), test_stdlib
    (8), Python (5/5), Node (5/5) all still PASS. libsdoa.so rebuilt.
    NOTE: adding Pipeline.strict changed sizeof(Pipeline) -> ALL TUs that see
    Pipeline (engine, pipeline_parser/validator, scheduler, + PIC dupes) must be
    recompiled together or you get an ODR/heap-corruption segfault. Use CMake or
    rebuild fully; do not partially relink.

DEFERRED (still open): 5.4 capability schema validation (input_schema/output_schema
  validated at build + execution); 5.5/5.6 Tier-2/3 bindings (Go/Ruby/PHP/Lua,
  C#/Java/Swift); 5.x dashboard integration; Phase 6 (MCP module packaging,
  manifests, discovery, sandboxing, signing, lifecycle, distributed execution).

================================================================================
[~] Phase 6 — MCP Module System (discovery + loading) — CORE COMPLETE 2026-06-24
================================================================================
MCP = structured discovery + loading + sandbox context on top of the foreign-
capability ABI. Loader lives at the ABI layer (modules are language-agnostic
.so built against the C ABI; sdoa_module_register receives the C engine handle).
Per-engine (sovereign); no global module registry.

[x] 6.1 Module layout + manifest: modules/<id>/{module.json, lib/<lib>, capabilities/*.json}.
    module.json: id, version, language, entry, capabilities[], sandbox{filesystem,network,env}.
[x] 6.2 Discovery + loading: sdoa_engine_load_modules(engine, search_path) — scans
    immediate subdirs for module.json (deterministic order), dlopen entry,
    dlsym "sdoa_module_register", calls it; per-module failures isolated.
    Module ABI (sdoa.h): sdoa_module_env, sdoa_module_register_fn, sdoa_engine_modules_json.
    Portable dl shim (dlopen POSIX / LoadLibrary Windows). dlclose on destroy
    (after engine teardown). libsdoa.so now links -ldl.
[x] 6.3 Sandbox CONTEXT (intent): manifest sandbox marshaled into sdoa_module_env
    and passed to the module at registration. Enforcement deferred to 6.x.
[x] Sample module core/modules/string-tools/ (caps upper, slugify) built + committed.
[x] Tested end-to-end:
      - outputs/modules_test (C++): discover -> dlopen -> register -> run
        (upper "hello world"->"HELLO WORLD"; slugify "Hello SDOA World!"->"hello-sdoa-world").
      - bindings/python/tests/test_modules.py: same via the Python binding
        (libsdoa loaded RTLD_GLOBAL so module sdoa_* symbols resolve).
    Regression: Python (5/5) + Node (5/5) binding suites still PASS.
[x] documentation/Module-System.md (layout, manifest, discovery, loader, module ABI,
    sandbox intent, symbol-resolution requirement, build example, deferred items).

SYMBOL-RESOLUTION NOTE: a module leaves sdoa_* undefined and resolves them from
the host libsdoa at dlopen. The host must expose libsdoa symbols globally:
C/C++ hosts linking libsdoa get this for free; Python uses RTLD_GLOBAL; other
FFI hosts (Node/koffi) must preload libsdoa with global visibility.

DEFERRED (Phase 6.x): 6.3 enforcement (confine fs/net/env + resource limits),
  6.4 signing/verification, 6.5 lifecycle (install/update/remove/enable/pin),
  6.6 distributed execution. Also still open from 5.x: 5.4 schema validation,
  5.5/5.6 Tier-2/3 bindings, dashboard integration.

================================================================================
[x] Phase 5.B.1 — Capability Schema Engine — COMPLETE 2026-06-24
================================================================================
Optional JSON Schemas on capabilities (input/output). Additive, non-breaking.
[x] Minimal deterministic JSON Schema validator: core/runtime/schema.{hpp,cpp}
    (type/required/properties/items/enum; first-error {path,expected,actual}). No deps.
[x] Storage: CapabilityMeta gains optional input_schema/output_schema (per-engine
    registry). registry.set_schema(); Engine::set_capability_schema(); manifest()
    exposes schemas when present.
[x] Validation (both executors): input validated just before the capability call
    (against the RESOLVED input — @refs only exist at execution, so this replaces
    the spec's "build time"), output validated just after. Failure => STEP_ERROR,
    pipeline fails, no dependent propagation.
[x] Structured error: {"error":"SCHEMA_VALIDATION_FAILED","step","module",
    "capability","schema":"input"|"output","details":{path,expected,actual}}.
    Used as STEP_ERROR context; dumped as result.error (bindings JSON.parse it).
[x] ABI v3 (additive): sdoa_cap_desc_v3 (+input/output_schema_json),
    sdoa_engine_register_foreign_capability_v3, sdoa_engine_set_capability_schema.
    Non-object/invalid schema strings rejected at registration.
[x] Module integration (zero .so changes): loader reads capabilities/<cap>.json
    and injects input_schema/output_schema via set_capability_schema after the
    module registers. string-tools/slugify.json already carries schemas.
[x] Tested: outputs/schema_test (foreign v3: valid, missing-required, nested type
    mismatch /meta/n, output violation; module-injected slugify; manifest exposure).
    Regression: native core(25)/stdlib(8)/phase5x + Python(5)+modules + Node(5) PASS.
    libsdoa.so rebuilt (schema.o added). NOTE: CapabilityMeta grew -> rebuild ALL
    TUs that touch it (registry/engine/scheduler/abi + tests + PIC dupes) together.
[x] documentation/Capability-Schema-Engine.md.

DEFERRED (the compounding sequence): 5.B.2 CLI + scaffolding, 5.B.3 Tier-2
  bindings (Go/Ruby/PHP/Lua), 5.B.4 Tier-3 (C#/Swift/Java), 5.B.5 module tooling
  (lint/package/publish/local registry), 5.B.6 dashboard/introspection UIs,
  5.B.7 docs & examples. Phase 6.x: sandbox enforcement, signing, lifecycle,
  distributed execution. Schemas now unblock pipeline validation + codegen.

================================================================================
[x] Phase 5.B.2 — SDOA Developer CLI (sdoa) — COMPLETE 2026-06-24
================================================================================
Single portable binary core/cli/main.cpp (C++20). Architecture (ratified):
  engine logic -> C ABI | schema logic -> CLI-embedded | module loading -> C ABI
  manifest -> C ABI | pipeline validation -> schema engine + manifest.
Links libsdoa + the embedded JSON Schema validator. No new engine features.

[x] Scaffolding: `sdoa new module <id>` (module.json + lib/<id>.c stub matching the
    REAL ABI signature + capabilities/); `sdoa new capability <mod> <cap>` (schema stub).
[x] Validation: `sdoa validate module <path>` (structure, required fields, capability
    schema files parse + valid subset, entry-lib warning); `sdoa validate pipeline
    <file>` (unknown caps, @step.output ref existence, edge refs, strict-mode
    nondeterministic precheck, STATIC input-schema validation against the manifest).
[x] Introspection: `sdoa manifest [--modules dir] [--no-stdlib]` (embedded engine
    installs stdlib + loads modules, prints full capability manifest with schemas).
[x] Codegen: `sdoa codegen ts <outdir>` -> sdoa-capabilities.ts typed interfaces
    from schemas (JSON Schema -> TS). python/rust exposed as planned targets.
[x] Build wiring: core/CMakeLists +runtime/schema.cpp; top CMake +add_subdirectory(cli);
    cli/CMakeLists (target sdoa -> sdoa_core + sdoa_abi).
[x] Tested: core/tests/cli_test.sh — 16/16 checks (scaffold structure, validate
    catches missing fields + schema violation /text + bad @ref @nope, manifest has
    stdlib+module caps w/ schema, codegen emits string_tools_slugify_Input/Output).

DEFERRED (5.B.x compounding sequence): full python/rust codegen; 5.B.3/5.B.4 Tier-2/3
  bindings (Go/Ruby/PHP/Lua, C#/Java/Swift); 5.B.5 module tooling (lint/package/
  publish/local registry); 5.B.6 dashboard/introspection UIs; 5.B.7 docs & examples.
  Phase 6.x: sandbox enforcement, signing, lifecycle, distributed execution.
  Progressive: add input/output schemas to the built-in stdlib (makes the whole
  surface typed for codegen).

================================================================================
[x] Phase 5.B (steps 1-3) — Stdlib schemas + multi-language codegen — COMPLETE 2026-06-24
================================================================================
[x] STEP 1: schemas attached to ALL 30 stdlib capabilities (attach_stdlib_schemas
    in capabilities.cpp, via set_capability_schema during install). Minimal but
    correct; ENFORCED at execution. Verified non-breaking: test_stdlib (now incl.
    test_stdlib_schemas asserting 30/30 have schemas), test_core, test_phase5x,
    Python(5)+modules, Node(5) all PASS. Manifest fully typed (32 caps incl module).
[x] STEP 2: TypeScript codegen expanded — per-cap Input/Output interfaces + typed
    wrapper functions (-> PipelineStep) + Pipeline builder class + PipelineStep/
    PipelineDefinition prelude. Optional fields -> `field?:`.
[x] STEP 3: Python codegen (@dataclass Input/Output, required-before-optional,
    wrappers via asdict, Pipeline helper; ast-parses) and Rust codegen (serde
    structs, Option<> for optional, wrappers, Pipeline builder). Dispatch:
    `sdoa codegen <ts|python|rust> <outdir>`.
[x] Tests: tests/cli_test.sh extended (13/13) — ts typed iface+builder, python
    ast-parses, rust typed struct. All 32 caps typed in each language.
[x] documentation/CLI.md updated (codegen section: ts/python/rust examples).

[x] STEP 4 (Tier-2/3 bindings: Go/Ruby/PHP/Lua, C#/Swift/Java): DEFERRED — blocked
    on missing toolchains (no go/ruby/php/lua/.NET/swift/java-jni dev envs here).
    By design these are now mechanical once toolchains exist: ABI stable, manifest
    typed, codegen ready, CLI ready, module system ready.

NEXT (unblocked) candidates: 5.B.5 module tooling (lint/package/publish/local
  registry), 5.B.6 dashboard/introspection UIs, 5.B.7 docs & examples; Phase 6.x
  (sandbox enforcement, signing, lifecycle, distributed). Bindings when toolchains land.

================================================================================
[x] Phase 5.B.5 — Module Packaging & Publishing — COMPLETE 2026-06-24
================================================================================
The "npm/crates.io moment". Dependency-free: embedded SHA-256 + base64 (cli/pkg.hpp),
deterministic JSON .sdoa artifact (no external archiver/crypto). Canonical structure:
  { sdoa_version:1, module:{...module.json...},
    files:{ "<path>": "<utf8>" | {encoding:"base64", data:"<b64>"} },
    digest:{ algorithm:"sha256", value:<sha256 of canonicalized {sdoa_version,module,files}> } }
nlohmann sorts object keys => deterministic dump => deterministic digest. SHA-256
verified against the "abc" vector.

[x] sdoa module pack <dir> [-o file]   validate -> gather (module.json, capabilities/*.json,
    entry lib, optional README/LICENSE) -> base64 the .so -> digest -> write <id>-<ver>.sdoa
[x] sdoa module install <file.sdoa|id@version|id> [--engine dir] [--registry dir]
    verify digest (tamper refused) -> validate -> version-conflict + capability-collision
    checks -> unpack into <engine>/modules/<id>/.
[x] sdoa module publish <dir> [--registry dir]  -> ~/.sdoa/registry/modules/<id>/<ver>.sdoa
    + index.json (latest, versions[], capabilities[], description).
[x] sdoa module search <query> [--registry dir] by id / capability / description.
[x] Tested: tests/cli_test.sh now 21/21 — pack, canonical structure, install (incl .so),
    installed module usable in pipeline, tamper detection via digest, publish, search by
    capability, install id@version. (Manual lifecycle test also covered install-latest +
    double-install conflict.)
[x] documentation/CLI.md updated (module packaging section).

DEFERRED (unblocked, next): 5.B.6 dashboard (capability explorer / pipeline visualizer /
  module browser / trace viewer — static HTML from the typed manifest+trace); 5.B.7
  auto-docs (`sdoa docs` markdown from manifest) + tutorials + example modules
  (math-tools/fs-tools/http-tools/date-tools). Phase 6.x: sandbox enforcement, signing
  (the .sdoa digest is the hook), lifecycle remove/enable/pin, distributed. Tier-2/3
  bindings when toolchains exist.

================================================================================
[x] Phase 5.B.6 — Dashboard (static, deterministic, zero-dependency) — COMPLETE 2026-06-24
================================================================================
New command: sdoa dashboard <outdir> [--engine dir] [--traces dir] [--registry dir].
Emits a self-contained static bundle (no bundler/framework/CDN):
  index.html, dashboard.js, dashboard.css, manifest.json, modules.json, data.js,
  traces/index.json + traces/<copied>.json
Assets are embedded in cli/dashboard_assets.hpp (HTML/JS/CSS as raw strings).

Four panels (plain DOM, deterministic, in dashboard.js):
  - Capabilities: per-module tree -> schema tables + TS/Python/Rust example snippets
  - Pipeline Visualizer: load a pipeline JSON -> SVG DAG (unknown caps red,
    nondeterministic-in-strict orange); click node -> schemas
  - Modules: Installed / Registry tabs (from modules.json)
  - Traces: event list with inputs/outputs/errors per step
Data sources: manifest.json via capabilities_json; modules.json scans <engine>/modules
  (installed) + registry index.json. Browsers block fetch on file://, so the same
  data is ALSO inlined into data.js (window.SDOA_EMBED) -> works by double-clicking
  index.html, no server. (Separate JSON files still emitted per spec / for tooling.)

[x] Tested: tests/cli_test.sh now 25/25 (dashboard generate, bundle files present,
    manifest typed >=30 caps, data.js+renderers present). Manual run verified: 32
    capabilities, installed string-tools, a real 6-event trace (generated via the
    Python binding) copied + inlined. All 8 expected files produced.
[x] documentation/CLI.md updated (dashboard section).

DEFERRED (next, unblocked): 5.B.7 auto-docs (`sdoa docs` markdown from manifest) +
  tutorials + example modules (math-tools/fs-tools/http-tools/date-tools). Phase 6.x:
  sandbox enforcement, module signing (the .sdoa digest is the hook), lifecycle
  remove/enable/pin, distributed execution. Tier-2/3 bindings when toolchains exist.

================================================================================
[x] Phase 5.B.7 — Auto-docs + Tutorials + Example module — COMPLETE 2026-06-24
================================================================================
[x] 5.B.7.1 Auto-docs: `sdoa docs <outdir> [--modules dir]` generates from the
    manifest: index.md, modules/<id>.md (capability table+flags),
    capabilities/<module>.<cap>.md (metadata + input/output schema tables +
    TS/Python/Rust example snippets), schemas/<module>.<cap>.json.
    Verified: 6 modules / 32 capabilities -> 71 files. md_schema/md_examples reuse
    the codegen type-mappers.
[x] 5.B.7.2 Tutorials: documentation/tutorials/ — 01 write-your-first-capability,
    02 build-your-first-module, 03 use-from-ts-python-rust, 04 validate-pipelines.
    Reference the real commands/APIs shipped this far.
[x] 5.B.7.3 Example modules: math-tools (factorial/gcd/fibonacci) built + TESTED
    (factorial(5)=120, gcd(12,18)=6, fib(10)=55; schema enforcement catches bad
    input via loader-injected schemas). Lives at core/modules/math-tools alongside
    string-tools. fs-tools (overlaps builtin FileSystem), http-tools (needs network),
    date-tools (needs Phase 4.7 injected clock) noted as templates/deferred.
[x] Tested: tests/cli_test.sh now 29/29 (docs generate + files + content,
    math-tools discoverable in manifest).
[x] documentation/CLI.md updated (docs + tutorials/examples sections).

PHASE 5.B COMPLETE (schema engine -> CLI -> stdlib schemas -> codegen ts/py/rust ->
  module packaging/publish -> dashboard -> auto-docs/tutorials/examples).
DEFERRED: Phase 6.x (sandbox enforcement; module signing — the .sdoa digest is the
  hook; lifecycle remove/enable/pin; distributed execution). Tier-2/3 bindings
  (Go/Ruby/PHP/Lua, C#/Swift/Java) when toolchains exist. More example modules.

================================================================================
[x] Phase 6.1 — Sandbox Enforcement (HONEST, enforceable core) — COMPLETE 2026-06-24
================================================================================
HONEST BOUNDARY: an in-process engine CANNOT syscall-sandbox arbitrary native
modules (a hostile .so can call open()/socket()/time() directly). True
confinement = out-of-process + OS sandbox (seccomp/namespaces) = a LATER phase.
6.1 enforces the declarative layer the engine genuinely controls.

[x] Determinism gate (pipeline-level, ENFORCED at graph build, both executors):
    pipelines deterministic by default; NONDETERMINISTIC/NETWORK caps rejected
    unless allow_nondeterminism=true (and not strict). Error:
    "NONDETERMINISM_NOT_ALLOWED: capability '...' is nondeterministic; set allow_nondeterminism".
[x] Capability flags: added CAP_NETWORK; registry add_flags(); Engine::set_capability_flags().
    Manifest + trace blocks now include "network".
[x] Module intent -> flags: loader normalizes module.json sandbox
    {fs,network,clock,random,env}; derives clock/random->nondeterministic,
    network->network and ORs onto the module's caps. Legacy array form still accepted.
[x] Foreign install/load policy (conservative, enforceable):
    - unsafe:true -> rejected at install (SANDBOX_UNSAFE_MODULE) + refused at load (loaded=false).
    - sandbox.network -> install refused unless `sdoa module install --allow-network`.
    - sandbox.fs:"read-write" -> refused unless `--allow-fs-write`.
[x] Built-in FileSystem already root-confined (real guarantee for first-party caps).
[x] CLI validate pipeline + dashboard visualizer respect allow_nondeterminism + network.
[x] ABI error codes: SDOA_ERR_NONDETERMINISM_NOT_ALLOWED, SDOA_ERR_SANDBOX_UNSAFE_MODULE.
[x] Tests: test_phase5x determinism-gate (default-deny/strict/allow/set_capability_flags,
    threaded+inline) PASS; tests/cli_test.sh now 34/34 (loader network-flag derivation,
    validator reject/allow, install network gating). Regression: core/stdlib + Python(5)
    +modules + Node(5) PASS. documentation/Sandbox-Enforcement.md (honest boundary).

NOTE: Pipeline gained allow_nondeterminism -> sizeof(Pipeline) changed again; rebuilt
all TUs touching Pipeline (pipeline_parser/validator, engine, scheduler + PIC + .so).

DEFERRED: out-of-process + OS-sandbox isolation (true syscall confinement);
  6.4 module signing (the .sdoa digest is the hook); lifecycle (remove/enable/pin);
  distributed execution. Tier-2/3 bindings when toolchains exist.

================================================================================
[x] Phase 6.4 — Module Signing & Trust — COMPLETE 2026-06-24
================================================================================
Real ed25519 via libsodium (CLI-ONLY; engine library stays crypto-free, links
nothing new). Uses stable crypto_sign_ed25519_* symbols (-l:libsodium.so.23, no
headers needed). Signs the package DIGEST (not the whole blob) -> stable signatures.

[x] Signature block in .sdoa (after digest, not part of it):
    "signature": { algorithm:"ed25519", key_id, value:<base64 sig of digest hex> }
[x] cli/sign.hpp: ed25519 keypair/sign/verify (verified vs libsodium: accept/
    tamper-reject/wrong-key-reject).
[x] Commands: `sdoa key generate <id> [-o]`, `sdoa key trust <key|.pub> [--trust]`,
    `sdoa module sign <file> --key <key> [-o]`. Trust store ~/.sdoa/trust/keys/<id>.pub.
[x] Signature-aware install policy (in install_package_file):
    - signed+trusted -> elevated intents honored (network/fs-rw/clock/random/unsafe).
    - invalid sig -> SIGNATURE_INVALID. untrusted key -> SIGNATURE_UNTRUSTED_KEY
      (unless --allow-unsigned). unsigned+elevated -> SIGNATURE_REQUIRED_FOR_ELEVATED_INTENT
      / SANDBOX_UNSAFE_MODULE (per-intent overrides --allow-network/--allow-fs-write kept).
    - writes .sdoa-meta.json trust marker (signed/key_id/trusted/status) for dashboard.
[x] BUGFIX: write_file crashed on bare filenames (create_directories("") threw) ->
    guarded with has_parent_path(). This also fixes `sdoa module pack <dir>` with the
    default <id>-<ver>.sdoa output name.
[x] Tested: tests/cli_test.sh now 42/42 (keygen, pack, unsigned-elevated refusal,
    sign, trust, signed+trusted elevated honored without --allow-network, untrusted
    -> SIGNATURE_UNTRUSTED_KEY, tampered -> SIGNATURE_INVALID). Regression: core/stdlib/
    phase5x + Python(5)+modules + Node(5) still PASS.
[x] documentation/Module-Signing.md (what's signed, trust model, CLI, honest boundary:
    signing = provenance/integrity + intent-gating, NOT syscall sandboxing). CLI.md updated.

ARCHITECTURE: engine dependency-free; CLI optionally links libsodium (dev tool, not
runtime/TCB). Same model as Git/Cargo/NPM/Docker optional signing.

DEFERRED: out-of-process + OS-sandbox isolation (true syscall confinement); module
  lifecycle (remove/enable/disable/version-pin); distributed execution; key rotation/
  revocation. Tier-2/3 bindings when toolchains exist.

================================================================================
[x] Phase 6.2 — Module Lifecycle — COMPLETE 2026-06-24
================================================================================
State model in <engine>/modules/index.json (single source of truth, CLI-written,
engine+dashboard-read):
  modules[<id>] = { version, state:"active"|"disabled", pinned:bool,
                    signed:bool, trusted:bool, key_id }

[x] Engine loader (sdoa_engine_load_modules): reads <search_path>/index.json, skips
    state=="disabled" modules (never dlopen'd, absent from manifest). Missing entry
    -> treated active (back-filled on first lifecycle op). Verified: 32 caps active
    -> 30 disabled -> 32 enabled.
[x] CLI verbs: module list (MODULE/VERSION/STATE/PINNED/TRUST table), remove <id>
    (disk+index), disable/enable <id>, pin/unpin <id>. install now writes the index
    entry (state=active, pinned=false, + signing/trust from 6.4).
[x] Dashboard modules.json now carries state/pinned/signed/trusted (merged from index).
[x] Tested: tests/cli_test.sh now 53/53 (install->list active->caps in manifest;
    disable->caps hidden + on-disk + list disabled; enable->caps return; pin/unpin
    recorded; remove->gone). Regression: native suites + Python+Node still PASS.
[x] documentation/Module-Lifecycle.md; CLI.md updated.

NOTE: lifecycle index <engine>/modules/index.json is DISTINCT from the registry
index ~/.sdoa/registry/index.json (publish/search). Loader iterates dirs only, so
index.json (a file) is naturally skipped as a non-module.

DEFERRED: `update` (version upgrade honoring pinned); multi-version coexistence per
  id; key rotation/revocation; out-of-process + OS-sandbox isolation (true syscall
  confinement); distributed execution; Tier-2/3 bindings when toolchains exist.

--------------------------------------------------------------------------------
[x] Phase 6.2 — `sdoa module update` (completes 6.2) — 2026-06-24
--------------------------------------------------------------------------------
[x] sdoa module update [<id>] [--engine dir] [--registry dir]: per-id or bulk.
    Dotted-numeric version_cmp; for FLOATING (non-pinned) modules, pulls the
    registry's latest .sdoa and reinstalls (re-running signature/trust install
    policy), preserving a disabled state across the upgrade. PINNED modules are
    skipped ("pinned, skipping"). Up-to-date -> no-op.
[x] Dispatch fix: `module update` with no id (leading --flag) is treated as bulk.
[x] Tested: tests/cli_test.sh now 56/56 (install v1.0.0 -> update->1.1.0 ->
    up-to-date -> pin -> update skips -> unpin -> bulk update->1.2.0). Standalone
    update test 6/6.
==> Phase 6.2 Module Lifecycle FULLY COMPLETE (list/remove/disable/enable/pin/
    unpin/update + engine disabled-skip + dashboard state surfacing).

DEFERRED: multi-version coexistence per id; key rotation/revocation; out-of-process
  + OS-sandbox isolation (true syscall confinement); distributed execution;
  Tier-2/3 bindings when toolchains exist.

================================================================================
[x] Phase 6.3 — Multi-Version Coexistence — COMPLETE 2026-06-24
================================================================================
A module id may have multiple installed versions; the engine loads every ACTIVE
version simultaneously under versioned capability names, and the plain id resolves
to the highest active version.

[x] On-disk: <engine>/modules/<id>/<version>/{module.json,lib,capabilities,.sdoa-meta}.
    Legacy flat <id>/module.json still loaded (back-compat).
[x] index.json nested: modules[<id>].versions[<ver>] = {state,pinned,signed,trusted,key_id}.
[x] Engine: Engine::set_load_namespace("id@version") remaps register_capability during
    a version's load; registry::alias_capabilities copies the highest active version's
    caps to the plain id. (engine load_ns_ field; both register_capability overloads.)
[x] Loader: discovers per-version dirs, loads active versions namespaced as id@version,
    aliases highest active -> plain id. Verified: 2 active -> versioned + alias names;
    disable highest -> @ver hidden, alias falls back to next-highest; disable all -> gone.
[x] CLI: per-version install (alongside existing); list prints id + indented per-version
    rows; remove/disable/enable/pin/unpin accept <id> (all) or <id>@<version> (one);
    update installs registry latest ALONGSIDE (older kept), skips if any version pinned.
    Dashboard modules.json emits one entry per (id,version) with state/pinned/trust.
[x] Tested: cli_test.sh now 62/62 (multi-version block: side-by-side install, both dirs,
    nested index, versioned+alias manifest, disable->fallback, per-version remove).
    Standalone scenario 12/12. Regression: native core/stdlib/phase5x + Python(+modules)
    + Node all PASS. documentation/Multi-Version.md; CLI.md model already covers verbs.

NOTE: Engine gained load_ns_ -> sizeof(Engine) changed; recompiled all TUs constructing
Engine (test_core/stdlib/phase5x) + non-PIC registry/engine + PIC + .so. (ODR rebuild.)
Also hit the file-tool->bash mount sync lag again (main.cpp tail truncated on the mount);
reconstructed the dispatch tail on the mount after confirming the head carried all edits.

DEFERRED: implicit semver range resolution (^1.0); key rotation/revocation;
  out-of-process + OS-sandbox isolation (true syscall confinement, Phase 6.5);
  distributed execution (Phase 6.6); Tier-2/3 bindings when toolchains exist.

================================================================================
[~] Phase 6.5 — Out-of-Process + OS Sandbox Isolation — DESIGN + PROVEN PoCs 2026-06-24
================================================================================
Turns the honest "policy, not confinement" sandbox into real isolation: one OS
process per <id>@<version> under an OS sandbox, engine talks to it over IPC.

PROVEN ON THIS PLATFORM (tools/isolation/, tested):
[x] Real seccomp confinement, NO ROOT (raw prctl+BPF, libseccomp NOT needed):
    seccomp_poc -> write() allowed, openat()/socket() killed by SIGSYS (exit 159).
    Reusable installer: tools/isolation/seccomp_sandbox.hpp (intent-driven deny-list;
    network/fs/clock/random/unsafe; NO_NEW_PRIVS).
[x] Out-of-process capability invocation over length-prefixed JSON IPC:
    tools/isolation/modhost.cpp (links libsdoa, runs ONE module under seccomp, serves
    requests on stdio) + ipc_driver.py (engine stub). 5/5: math-tools factorial/
    fibonacci/gcd computed in a SEPARATE sandboxed process; schema violation surfaced
    over IPC; killed host -> MODULE_PROCESS_CRASHED. (libsodium not involved.)

DESIGN SPEC (documentation/Isolation.md): process model (1 proc per id@version,
lazy-spawn, supervised, state machine starting/running/failed/stopped); IPC protocol
(u32-LE length + JSON; invoke/result/hello/ping; cap = "id@ver.cap"); sandbox->OS
backend mapping table (Linux seccomp implemented; namespaces/cgroups + macOS seatbelt
+ Windows JobObject/AppContainer specified); engine-as-router integration plan;
failure semantics + error codes (MODULE_PROCESS_CRASHED / _TIMEOUT /
MODULE_SANDBOX_VIOLATION / MODULE_IPC_PROTOCOL_ERROR).

STAGED (the remainder of 6.5): default-deny allow-lists per intent; namespaces/cgroups
resource limits (need privileges); macOS/Windows backends; routing the engine's
EXECUTION PATH through the process table (the one invasive change — deferred to keep
the in-process engine stable). None of it is fantasy: the load-bearing parts run today.

NEXT: 6.6 Distributed execution (remote module exec, remote registries, digest-
addressed modules, caching, cluster) builds on this + the 6.3 versioned/digest model.
Tier-2/3 bindings when toolchains exist.

================================================================================
[~] Phase 6.6 — Distributed Execution — DESIGN + PROVEN TCP PoC 2026-06-24
================================================================================
Core insight (validated): distributed execution = the SAME modhost + SAME
length-prefixed JSON protocol, over TCP instead of stdio. Engine becomes a router.

PROVEN (tools/isolation/, tested):
[x] modhost --listen <port>: TCP transport. socket/bind/listen/accept happen BEFORE
    seccomp (host can serve), then the pure filter keeps the MODULE netless. Serve
    loop reuses the identical frame I/O on the client fd (g_in/g_out).
[x] tcp_driver.py: connected over TCP and invoked math-tools factorial(5)=120,
    fibonacci(10)=55 REMOTELY (3/3), schema error surfaced over the wire. Only the
    transport changed; seccomp/versioned-load/dispatch/failure-semantics unchanged.
[x] Digest-addressed identity: id@version#<sha256(.sdoa)> e.g.
    math-tools@1.0.0#787d7060... -> perfect remote identity + cache key + reproducibility.

DESIGN SPEC (documentation/Distributed.md): address model (id@version#digest);
routing table + policies (local-first/remote-first/balanced/pinned/digest-required);
remote modhost; protocol messages (hello/ping/invoke/result/load-module/module-loaded);
distribution modes (preloaded / on-demand .sdoa streaming, safe because deterministic+
signed); failure codes (REMOTE_HOST_UNREACHABLE/_TIMEOUT/REMOTE_MODULE_NOT_PRESENT/
REMOTE_MODULE_DIGEST_MISMATCH/REMOTE_SANDBOX_VIOLATION/REMOTE_PROTOCOL_ERROR); stateless
cluster (no consensus); digest-addressed caching; TLS security.

STAGED: engine routing table + per-invocation policy; hello/load-module handshake;
on-demand .sdoa streaming with digest+signature verify on receipt; TLS; result caching.
Load-bearing mechanism (transport-agnostic protocol + out-of-process + seccomp) runs today.

===> PHASE 6 (MCP) ARC COMPLETE through 6.6 (6.1 sandbox enforcement, 6.2 lifecycle,
     6.3 multi-version, 6.4 signing, 6.5 isolation, 6.6 distributed). Remaining global
     deferrals: Tier-2/3 language bindings (Go/Ruby/PHP/Lua, C#/Swift/Java) when
     toolchains exist; production hardening of the staged isolation/distributed wiring.
